The French top-seed had a jump start into the match against a clearly nervous Jankovic, breaking the best-ranked Serbia-Montenegro's female player on her first service game and pulling away 3-0.
However, Jankovic, 19, gradually found her rhythm and took the set after twice breaking the Athens Olympics silver medalist.
Self-confident after defeating No.4 Vera Zvonareva, the Serbia-Montenegro's player impressed with stirring power tennis, hitting the balls early and putting the top seed in trouble.
In the second set, Mauresmo seemed more determined with her back against the wall, breaking Jankovic at 3-2 and taking the set.
Jankovic had to take a medical break at the start of the third set because of an inflamed right shoulder. Mauresmo then broke the Serb twice to rush to a 4-0 lead.
Jankovic, aiming to win her second career WTA title, could not fight back anymore, losing the match in less than two hours.
Mauresmo will meet Elena Bovina in the final on Sunday after the Russian came back to beat compatriot Nadia Petrova 6-3 4-6 7-6.
