The win was Stuttgart's first points in Group C, while Partizan has no points from two matches.
Gomez opened the scoring in the 76th minute, beating goalkeeper Bozovic into the right-hand corner from just inside the penalty area.
Four minutes later it was 2-0 after Lanig played Gomez through for the striker to drive past Bozovic from the edge of the box.
