The 58-year-old coach, who had won a total of seven league titles in Greece with Olympiakos Piraeus and AEK Athens, left the bench in the 70th minute of the match.
Bajevic appeared angry at fans' chants of "Go away Dusan" and later handed his resignation to Red Star president Dragan Stojkovic.
The second successive home defeat cut Red Star's lead at the top to six points after city rivals Partizan Belgrade triumphed 2-1 at bottom club Zemun.
