Wawrinka was trailing 1-3 in the tiebreaker when the rising Serb star quit.
The fourth seed had shown signs of trouble earlier in the set, and at one stage a tournament doctor was required to help him breathe easier.
The 19-year-old Djokovic was trying to win his second title in as many weeks. He won his first career title last week in Amersfoort, Netherlands, and was on a nine-match winning streak - for the loss of only one set - heading into Sunday's final.
